At a previous employer we used Specialty Coating Systems (SCS, part of the Cookson empire) to do contract parylene coating. They still perform this service, and will do small lots. My contact is Hans Bok, he's at 774-232-2469 or [log in to unmask]
They performed the masking, it's best left to the experts as a pinhole will do you in...
Keep in mind though that the cost is very much related to how many boards you've got to coat at one go. The parylene process coats the chamber, the fixtures, and the boards, so less boards means more waste, thus cost.
If you get to the point where you need your own machine, they also manufacture and sell them. We've got one in our Toronto plant, and some others in the Northrop empire, but we aren't really set up for contract coating.

We've avoided Parylene until now, but we may need it for a new program.
Can anyone recommend a contract coater somewhere, if possible near
upstate NY? Volumes would be quite small, we'd probably send out a few
boards at a time. Boards will be about 6" x 8".
Would such a place do the masking? Or could they help us select masking
materials that we could use?
