The only place I can think of is a company named Paratronix.   Located I
think in the Ct. or Mass area.   Phone number 1-508-222-8979    They pretty
much do the masking and demasking for you if you tell them exactly what you
want.    But be certain you tell them exactly what you want.    They are a
small place so your Qty should be ok for them to handle.

We've avoided Parylene until now, but we may need it for a new program.

Can anyone recommend a contract coater somewhere, if possible near
upstate NY?  Volumes would be quite small, we'd probably send out a few
boards at a time.  Boards will be about 6" x 8".

Would such a place do the masking?  Or could they help us select masking
materials that we could use?

Feel free to reply direct if you'd be more comfortable.
