Jason,
Are you sure it isn't the soldermask incompatibility with the conformal
coating that's giving you trouble? Some masks have polymerization inhibitors
in them (to control the rate and extent of polymerization) which may
interfere with your particular coating. I wouldn't go "roughing up" the
boards until you eliminate that possibility.
