Hi Doug,
Section 5.1 of MIL-HDBK-2000 is devoted to soldering irons and the required tests per MIL-STD-2000.
The content is several pages concerning compliance tests for voltage, resistance to grd. and temperature control. 
Several testers were available and commonly used to automate this process. They were produced by the iron manufacturers or independent testing resources. Not knowing the iron type you may have, the manufacturer may be a good source. 
Lessons learned in the process of testing irons under 2000 are reflected in Revision A to MIL-STD-2000, which removed temperature testing other than regulation capability for temperature controlled soldering irons.

What is the accepted procedure to "calibrate" the solder iron tip
temperature to MIL-STD-2000, +/-10 degrees of the selected temperature? I
would not expect the digital readout to match the solder iron tip as
measured using a "thermocoupled solder bead sensor" due to the expected
heat loss. Must I use an embedded thermocouple into a tip? Is the digital
readout required to match the tip temperature?
