Letters may be useful for schematic to layout integration/interpretation, but some ATE equipment software packages do not like letters for pins, so check to see if your choice of pin nomenclature is acceptable to everyone "down the line."  I learned this lesson the hard way earlier this year... some ATE programming types will convert letters to numbers, some won't unless you ask them to.

I think that you'll get a different answer from everyone on this one.
Personally I've found that the best thing for me is to create the library footprint to match the device.
If it's  a diode I use A and K, transistor E,B,C, FET G,S,D. It saves any confusion, and helps in layout.
(yes, I have several SOT23 packages in my library...)
