Graphicode's GCPlace is a good tool for making intelligent designs out of dumb Gerber files. Yes, it will locate and create parts at lightening speed, but you still must visit visually, to ensure each part created automagically is indeed the part you want. Sometimes the locator/creator assembles the wrong pads into parts. The software does make it much easier to generate components out of Gerber files. I have done 1400 component board in less than two days. Hope you have a much simpler problem.
