My problem is not analysis tool or methodology, my concern is what tolerance I should use to calculate measurement machine’s GR&R and CPK.

Well, I know some guys from flextroince who are responsible for 6 sigma project implementation and you can ask some help from them even from the headquarter US.
Some software have some detailed "help" column for illustration and example for data treatment. Till now I use "minitab" for data analysis.
