Graham, No it will not cause a problem. You could have a class 3 PCB and specify class 1 for the workmanship, not sure why you would want too but it is possible. IPC-A-600 is just the acceptability of bare boards, a standard in which one would use to inspect incoming (if you are a contract manufacturer) or out going material (if you are a board house).
