Marty, Are the same areas missing on every board? If so, double check you artwork. If not, do you have enough good ones to get you through while you send the rest back or manually rework? You can try to use as is but that is pretty risky and will probably be inconsistent. You also could have the pads wetted and then cleaned flat by hand.
