I was able to use GC-Prevue to do this, just copying several layers into a new one. The drawback was that I had to then send the GWK file (Graphicodes own format) to the board house, but this was OK as they used GC-Cam to do the front end so it was much better for me. I'm not sure that there are any free Gerber viewers out there that will allow you to export into Gerber again once you have done any messing. So it's all a matter of how much your prepared to pay to be able to do it and much more...
