Avionics uses many different solder for different application: some of them required for field repair without cleaning. "do not use" may just apply to one of the applications that can not use 331... unless you find out more detail in the application notes or instruction (you might have to go all the way back to the design files to find out the requirement), the best bet is follow the instruction (use your spare time to find out why... it may take longer than you thought...
