Based on my experiences evaluating both 2D and 3D, my rule of thumb is;
2D works best to determine physical characteristics such as;  Shorts, Tombstoning, Missing, Mis-aligned.  Some of the selling schemes also include Polarity & Value Marking recognition which test less than accurate due to changes in the appearance of Ink markings.  
The 3D however, is more consistent if that is your quest..
