I agree that it should not but would as Carrie suggests use markers made for this. They are available in red solvent soluble and blue water washable.

I am setting up a QC Station between our Board Department and the Technicians, who install the PC Boards into Instruments.  I would like nonconformances marked right on the solder joints with a red marker.   If the ink is not removed prior to the re-work process, will the ink contaminate the Solder Joints?
 
I suspect that the surface tension of the solder will not allow contamination to occur.  What do you think?
