Good Morning Leland,
Sounds like you are caught in the trap of trying to cure symptoms rather
than the disease.

>Are there any better ways to accomplish this goal?

If you have decided to live with the scattered/missing descretes problem I
would suggest that you place the fine pitch (high $) components as a
secondary operation and only on "good" assemblies (i.e. add a visual
inspection between placing descretes and high$ parts). This is still a
Band-Aid, but could keep production running until you resolve your other
problems.

Hope this helps,
Dan
