The only "spots" I see are on the innerlayer copper, beneath layers of plated copper, is this the problem?
If so, it is highly unlikely to have anything to do with the glass fibers.  Glass voiding would be on the laminate surface, there should be no glass on top of the copper.  I do not see any glass voiding in the cross-sections.  Have you done any backlights?

When Susan asked about post-plasma cleanup, she may have been referring to the traditional O2 burn at the end of the plasma cycle?  Was this done?  (I also agree that these parts saw a LOT of etchback, not common with plasma.  And plasma does not touch the glass - that would normally be etched or frosted in a follow-up wet process.)  Plasma without proper cleanup can leave a surface that does not always plate easily or have good adhesion.
