I would assume these rectangular pads are marks for the pins number 1, 10, 20 and so on... just for the case you have NO silkscreen at all and need to find a specific pin. There was recently a discussion about pin 1 marking on PCDmags mailing list and someone described exatly what you see on your gerbers as their in-house standard.
