We serialize all boards as the first step in the process. We use the s/n for tracking what boards have gone through the line per shift, ECN incorporation, inspection/test results and warranty tracking. We use a thermal printed polyimide (Kapton) label. It survives very well in wavesolder, reflow and aqueous cleaning processes. Off line I could give you the vendor of our labels if you are interested. What methods are currently available? I am familiar with pad printing, ink-jet, laser, labels, etc. Are PCB fab vendors usually set up to serialize PCB's?
