The quick answer is most CAD systems will not allow the duplicate data which true panellization creates. This also would affect any MRP system. It should be simple enough to instruct your fabrication vendor to deliver your boards in a panellized format. Work with your assembly people to get the right dimensions and breakaway style, then add a couple of notes in the fab drawing.
