I would not bother your old supplier with this one.  They probably
did not bring it up because they probably did not compare the
supplied netlist with a netlist extracted from the gerber data.

Also, don't fault the new boards hop, they are just trying to be
thorough.  Hook them up with your designer and sort out the
problem from the design level.  As you have already manufactured
the same rev elsewhere, the problem will probably turn out to be
nothing but a data issue, but in future, you may find that the board
shop finds some real design issues that could save you a pile of
money by doing this check, so it would be worth your while to sort
out the bugs
