At previous employers and here I have used hard tooled solder pallets,
water soluble paste, water soluble tape, masking tape, Kapton tape,
plugs/corks, and liquid thermal or UV cure mask materials to mask pads on
wave soldering.

Have you tried removing the pad from the solder side of the panel, or
making the pad less than 360 degrees? These usually prevent hole filling.

Some water soluble tapes and pastes can clog filters in an in-line system,
many don't. I dropped the concept when converting to no-clean and selling
off the cleaners.

Most tapes leave residues, many have silicone adhesives. I hope you don't
need to conformal coat over the tape.

Plugs/corks/toothpicks are very easy to use, but require labor and storage.

Dedicated pallets work well for high volume parts. With the cost of pallets,
 you need considerable volume to cost justify vs. manual mask.

Liquid and paste masks work well, but require curing time or an UV oven.
They should be removed prior to any water wash or the water pressure will
blow them off the panel and into the filter (or even into spray nozzles).

   I have seen toothpick inside the trough-hole ( it is cheaper, you can
use
several times, fast placement / removal )
