How are you exporting the gerber files?  I don't use Protel98 but I do use Cam350.  If you are not exporting the gerber in 274x format you will have to load the aperture table.  If you are using 274x then use the autoimport command.  Schematics are usually harder to import due to size, although you may have small schematics.  I'd do the PCB drawing first.  You could even place the gerber information in a separate directory to make it easier.
