Mike,
this is one of the more common headaches in PCB processing, and there really
is nothing that can be done, unless you cover either the area being
microetched, or better, the area that has the less reactive metal (Nickle,
Gold, etc.)
Some people use tape, photoresist, or anything that is not electrically
conductive.
