To answer your questions:

We use lots of different paints, all MIL spec., pretty much defined by our
customers, and not easily changed.  Epoxies, enamels, some polyurethane.
Black, white, gray, various glosses.  No question that we have full cure.
Space can be a problem in some areas, particularly around our ESS chambers.
Touchup with a small brush works on small scratches, but we flash paint
almost everything because of the scuffs.  We also use old ESD mats and other
rubber mats for cushioning.

These units go through a lot - hand wiring, assembly, test.  Because they
move around and get handled so much, reasonable material handling practices
may never be completely effective, but a removable coating or film might
help.
