At what temperature are the boards exiting? Your profiler should tell you.
If they are exiting at hotter than about 90C then I would bet that you are
either running the conveyor too fast or you (this I doubt based on the times
above reflow) or your cooling module is not functioning properly. You
mention that the boards are flexing, even if the boards are cooled
adequately prior to leaving the oven the board could get warped during it's
exposure to heat and remain in that warped state after cooling. For a board
12 inches wide you might consider using some sort of a center support rail
to prevent the sagging.
