There will be many responses to this request, and they will all be
different. I will just explain how we do our numbering system.
We assign a number to our boards which corresponds to the
drill drawing number. In our case, that is a 3 digit number which
designates it as a drill drawing, then 4 digits which identifies that
particular board. As an example, 555-1234. The 555 is reserved
for board drill drawings and 1234 is one particular board.
We include this number on each artwork layer, but then we
assign each layer a number and revision letter. IPC
recommends starting with the component side as layer 1, the
next layer as layer 2 and so on until you reach the solder side. In
the case of an eight layer board you would have the numbers 1
through 8 for all the layers. So for my example you would have
the number 555-1234-1/A. The -1/A is the layer number (1) and
the revision number of that artwork layer (A).
Effectively, I can control every artwork layer of the board
individually since I include the artwork revision on my drill
drawing in a chart. My drill drawing will have a chart of some
form which would include this information for each layer.

555-1234-3/B (layer 1, revision B)
555-1234-4/B (layer 1, revision B)
555-1234-5/C (layer 1, revision C)
555-1234-6/A (layer 1, revision A)
555-1234-7/D (layer 1, revision D)
555-1234-8/A (layer 1, revision A)
I can also use this form to include the solder mask and/or solder
paste artworks, such as -1SM for layer 1 solder mask.
The quantity of numbers is something you cand determine on
your own, whether it is 2 digits or 12. But the basic number does
come in handy if you want to easily locate which artworks go with
a particular board.

team only and not by others,we want also to identify the different

later ( I've seen a company that gives each layer a number that is
printed on the board). This part number should not exeed 12
characters.
