I've been resisting the temptation to wade in on the series of flex
assembly questions lately, but here goes. As usual, we need to know a
fair amount of detail about the circuits and the components to actually
optimize the process for you, but here a few things to keep in mind:

Flex picks up moisture quickly, so prebake, prebake, prebake, and then
process immediately.
Poorly made flex will drive you nuts, and well made flex are worth the
money.
Most flex circuits are inherently unstable, so automation suffers
limitations.
Fiducials can be effectively used on flex to make up for the
instability.
The materials used do make a difference, and lowest cost doesn't
guarantee the best value.
