I have seen situations in conformal coating rooms where both
polyurethane and silicone are used.  The biggest potential hassle is
cross contamination.  Silicone can coat over polyurethane, but urethane
can not stick to silicone.

One way to make the process work (and reduce your headache) is to have
separate areas for each coating type, and heavily train the operators
not to move contaminated tooling (trays, fixtures, etc.) from one area
to the other.  Since coating area personel might have to do either type
of coating, there was no wall between the areas, so training was very
important.  Physical separation of areas, and personel dedicated to a
coating type might be best, but this is usually not cost effective.

The precoating clean and bake can be done in a common area but once in
the coating process, the product (and especially the tooling) should
never enter the other area.
