Dave,
     If the contract with your supplier included their meeting the
acceptability requirements of IPC-600E then you may have a chance of some
negotiation on the boards already built that exceed the 50% limit.  In my
opinion though, the 50% limit was written for punched holes not straight line
board edges.  The amount of haloing with vary from board to board depending
on how the cut intersects with the glass bundles in the laminate weave.  If
you twist your supplier’s arm on the ones already built, you will find the
next order will have a price increase or they may refuse to build them. 
      FR4 in my experience does not perform well when die cut.  Paper based
laminates can be die cut with less edge damage.  With traces only .015” from
the die cut edge, your design will be an on going problem particularly as the
die begins to wear.
