Sheila,  there are ways to protect the connectors while the boards are
being coated with a conformalcoating. You can tape them individually or
design a cover fixture if they are adjacent to each other.

It all depends upon how the boards are being coated? by spray, dipping
or a vapor deposition method like used for "Parylene" conformal coating.
