John, LPI solder mask's do contain fillers that make the mask less than
"crystal clear" when using so called "clear" versions. Perhaps a more
appropriate name for these masks would be "colorless". 

I'm not sure why you were told the mask would go "clear" after wave
solder. That would not be my expectation. To insure we are talking about
the same thing, I would suggest you send me a sample of what you are
seeing.
