Not sure on the reliability issues relating to silicone but what you do tend to get with silicone based tapes is a de wetting effect. Is this only cosmetic in nature? I guess it's a question of the inspection criteria you are using. In the end we try and avoid it as it tends to require touch up which can lead to problems in itself.
A good example of what occurs is in one of the images in the database at http://www.nexus3c.com/conformal-coating-defects-database
It shows dewetting around masking dots on a perfectly clean pcb.
