In reality since outer layers aren't imaged until after drilling I don't
believe there is an alignment improvement. There is certainly a cost
reduction to the fabricator associated with a foil build both from a
simpler process and from the fact that foil and prepreg is cheaper than
rigid

You can align the phototool to the next layer down, so there's no error
due to movement in the lamination press.

In my experience there is little difference in performance from a
functional perspective between a foil or rigid outer layer. However, you
may find the peel strength of a foil outer a little lower than that of
the rigid, but in most situations it will not be an issue. As Wayne says
unless contractually obligated re-qual shouldn't be necessary

I can tell the difference if I cross section because of the way the
prepregs flow over traces.  And pre-pregs have different strength
characteristics than core layers (but probably close enough for a
vibration spec).  Cores also have better thickness control for lines
with defined impedance (yes, those should be carefully noted on the
fabrication drawing, but that doesn't always happen).  So there is no
set answer on re-qual.  SHOULDN'T be necessary, but...

or if it is on print -- military qualification, for example, requires
separate qualification for foil lamination...it's an anachronism, but
you are contractually bound just the same -- Ian

Absolutely! After mass lamination, you won't even recognize if the panel
that came out of the press was foil laminated or core laminated. Foil
lamination is now the more popular way of building multilayer boards.
The only reason you would want to do core lamination is if the design
involves sequential lamination or blind/buried via technology.

Good Day Technet:
We have a heritage PWB design for a space application where our drawing
requires a core laminating process.  One of our suppliers is requesting
using foil lamination in lieu of core lamination for registration
issues.  
Since we qualified the original core lamination, can foil lamination be
a direct substitute?
