We use an Elcometer, and the thickness measurements and repeatability seem to be quite accurate. I'm not certain which model we have, but can provide this info if desired.

We use glass microscope slides as KennyB posted earlier. For softer coating you can get a micrometer with a larger non rotating spindle and low measurement force. I've also used a Panametrics ultrasonic thickness gage on SR coating with repeatable results that correlated well to a micrometer, but the coating had to be over 3 mils. We used DI water to couple the transducer to limit compression of the coating.

In a past life, I remember having some problems having a consistent reading (without a 0.001" difference). The only repeatable method that I found could work over and over was like Joyce described, using a contact probe. I was hoping not to get to that but I guess the non destructive methods without significant investment is the micrometer.
Also, I thought I would have some error margin, especially when measuring soft coatings because of the potential compression caused by the micrometer.

Why wouldn't the micrometer be reliable? That is our method, and we are pretty picky about our coating.
As long as the operator takes the measurement at the same location on the CCA (before and after coating), why would it be unreliable?

What is the proper method for measuring conformal coating thickness? Were're using a micrometer but I doubt that the method is reliable. A wet gauge is not out of the question but we would prefer to measure thickness once the coating is cured.
