MIL-C-28809 and MIL-STD-2000A were both cancelled without replacement in
1995.  Class 3 J-STD-001 is probably the closest but 28809 has a lot of
"shalls" that might be exceptions or additions to J-STD-001 depending on
how close you want to get to it or what your customer requires.  For
example, 28809 prohibits water soluble fluxes whereas J-STD-001 allows
it at a low activity (others activity levels with testing are allowed as
well). Subtier specs for materials may be an issue, MIL-P-55110 was
required for rigid boards, MIL-F-14256 for flux,...etc.

the ole "28809" actually did go to P prior to it's being replaced by
good ole MIL-STD-2000, that was thought to be to harsh/strict and it was
obsoleted without replacement,  that was when "oh-oh-one" took over.
The J-STD-001, a very nice spec has many of it's roots in the ole 28809
as does the CCA modification/rework "77" specs.
Without checking the facts, I believe that's how it went.  
Don't get me going on the WS spec and solder in vias... or or that 28809
tracked very well with the design standard MIL-STD-275, replaced by
IPC-D-275...
