In response to your question what we recommend is take the unpopulated 
boards, etch the gold completely and apply again. 
This is the best way to have a good quality board for assembly.

There are of course some "brushing" methods for ENIG too, but if the "bad" 
areas are large, then can result in bad solder joints.
