We also measure height and volume (with Koh Young KY-8030L).
There is no need to measure stencil thickness anymore.
Only when printing deposits stay too small.
But pcb properties (e.g. tented via's ) seem to be the majority of the problem causes. 
Not the stencil thickness.

Note: Suppliers of stencils do have a tolerance in the produced stencil thickness.
When the stencil is designed, one should consider the tolerance of the stencil thickness, especially for the smaller apertures.

TechNetters,

Does anyone in the industry verify their framed stencils for thickness
upon receipt at their facility?  If so, could someone please share what
kind of tool they use?

I'm having difficulty finding such an animal that will accurately
distinguish between 5 and 6 mils.
