There are too many variables and assembly or test requirements.  While 90% 
of panels might be OK letting the fab shop panelize, not trying to work around 
those other 10% more than pays for software and the few minutes it takes.  
The fab shop can't be expected to know what parts are on the board and 
your assembly processes.

We use VisualCAM.  This isn't a really rousing endorsement just an 
endorsement,  It's decent software, gets the job done and isn't too difficult to 
use.  Just a few quirks.
