Only thing I see is that without full protrusion they are difficult to inspect for buckling. Buckling is the nemesis of press-fits. You can still inspect by looking carefully down all of the holes--0.088 doesn't sound like a very thick board, so the tips should be readily visible. In that case, the inspection concern would be minimal.

Not sure what the question is, but if the connector is press-fit, what is
the concern of zero or negative lead protrusion? On the dynamic pin makes
contact with the PTH, it is contacting all layers connected to the PTH. So
unless you need to solder to the tails, what's the worry?

We build class 3 products and engineering has allowed the tolerances to give
me zero lead protrusion on press fit connectors and they are just now
concerened that there might be a problem. Our board contains 10 layer and
thickness is .088 the copper is 2 oz on all layers and for the connector the
contacts ar .104±.010.
