Looks like a double sided cap layer build, and the spots could well be inclusions in the prepreg layer or over-cured resin spots on the prepreg which have not flowed properly during the bonding stage.
I agree that a bare board reflow cycle will highlight any delamination issues, which may propagate further. However, I would run 2 cycles just to make sure that whatever it is, is inert.

From what I'm seeing, I don't know if I'd worry about them that much...just as long as the board isn't covered with these spots. These look like bare boards that haven't had anything done to them yet. Am I correct?
You might take one the boards that you see the spots in and run it through a reflow oven under a soldering profile and see if the spots get any bigger. If they didn't, I probably wouldn't worry about them.
