There is an "Industrial" indelible marker made by the folks at Sharpie.  You probably won't find them in stock at your local office supply store, but they can be ordered.  It is an active product and rated for 500° F steam.  I have used them for marking Dacron sails with great success when measuring for sailing competitions.

I have used standard black indelible markers to mark the side of FR-4 to
show the board passed test, and for other purposes. I have never seen
the stuff wash off no matter what you tried. You would have to sand it
off, as the FR-4 weave soaks the indelible marking in right up.

Does anyone know of anyway to mark board edges with a material that can
withstand some of the stronger aqueous inline cleaning chemistries? We
are using a Kyzen A4520 @ 15% 150F and our Uni-paint pen marks are
coming off at clean. Now we run the boards through the cleaning process
up to 5 times before the assembly is completed, so the material needs to
adhere well enough to handle multiple cleaning steps. We also don't want
to spend a great deal of time performing the marking step. We are
considering using labels now versus pen paint, but if possible would
like to stay with an ink or paint.

Any help would be appreciated.
