Intrusive reflow or paste-in-hole is what you are asking to do, and I
have done this on some PC104 connectors in the past; so my experience is
limited to connectors. You need to add the through-hole pads to the
paste layer (mounted side only), and you'll may have to increase the
hole/pads slightly, check with your assembly house for there
recommendations.
