For a good control, you should give a different part number to the RoHS compliant PCB.

I would also like to point out that changing the surface finish is only one step, the easiest one. Ensuring a lead-free capable PCB is something else and way more important than the finish. You will practically have to add specific notes on your drill drawing and have Purchasing add special notes on the PO. You will need CofC from the supplier that states the laminate they use and you will need T288 graphs.
