One of the CMs we used would pre-from the components with specific lead lengths, insert the components un-clinched, wave solder the boards and then process with a Q-Cutter (high speed cutting wheel).

Boards we build in-house, components are installed on a semi-automatic system (Contact Systems) followed by some hand insert, wave solder and then final component insertion.

We have had no issues associated with either method of assembly.

Just Wondering..  Through Hole Assembly
Do Most Contract Manufacturers have "Component Prep Departments" that receive all their comps and the detape them, form them(bend), hand prep with crimps, and Cut the leads short for loose hand assembly.   Does anyone out there cut the leads after soldering.  I know that IPC says this is not a good practice,,, but ...
