Morning Kris,
I didn't see any responses, so thought I'd take a stab.

IPC-2615, PCB Dimensions & Tolerances.
Section 6.3.2.1, Positional Tolerance Applied at MMC
The section relates to perpendicularity in terms of:
a. surface of a hole and
b. axis of a hole
Figures 6.7 & 6.17 illustrate the theory & Drawing tolerancing.  Measurement
seems to be done in terms of hole location on top & bottom surface of the
board.

Of course, perpendicularity is also controlled generally by pad annular ring
& surface location of any toleranced hole.

My thought-
For a rough angular measurement, could you:
1. Insert a (snug) pin gauge through the hole in question so the pin
protrudes a certain distance
2. Measure out the same distance (from the hole) on the board surface
(creating a triangle).
3. Measure the 3rd side & do the math magic to determine the pin's (and
hole's) angle relative to the board surface.
