It's harder to see mask skips etc. with clear. The board fab I used to work for got demands for every color you can think of: (default) green, red, white, black, blue, clear, pink, "rainbow" (multi-color) - yes we did it, the mask guys hated it. Different colors of LPISM need different UV exposures, some are hard to get right.
I've seen threads in the past on Technet that dealt with the history behind green soldermask - check the archives.

Our preferred colour is clear.  We will accept green only if we are
demanding a really fast turn on some prototype units.
Nobody has yet mentioned the use of clear.  Is there something wrong with
this choice?  We like the ease that we can see traces through it.
