If you are building to J-STD-001 with IPC-A-610 as your acceptance criteria, then your process really does not need to change unless you are producing boards with defects that lie outside the acceptable limits for Class 3.

Typically you build to a target condition.  Class 2 and Class 3 are simply acceptable limits on defects.  

The main difference we see from a Labor standpoint is in inspection level.  The Class 3 requires a different magnification level.  In addition, some customers will require additional stuff like component traceability, double inspections, etc.  It's those extras that will reflect an increase in cost.
