Are they pits or pinholes?  Do they actually go all the way through the mask?  Over the whole board sounds more like popped bubbles from the application process.

I am seeing them across the whole board and they are small, I need 10X to
see them. The fab shop does not use manual methods.

Where are you seeing them? (The only reason I ask is that some pin holes are
"pin holes," which could be caused by LPI film breakdown, material issues,
poor application-(popped bubbles), bad batch of mask ink, oven problems at
takc or bake, etc, etc, and these can be, to varying degrees repairable and
or rejectable.  If, however, they only appear along feature edges, and you
happen to be looking at a board with 2 oz "plated up" copper outer layers,
(or higher), particularly if your fab house is applying the mask manually,
it might be mask turbulance, and that is not necessarily an issue or
rejectable.  Need more info. (I actually like Ray's answer better, but I'm
curious)
