We use a piece of 1/16" polycarb cut to the PCB size, with holes routed out where the bottom side parts are. The operators just transport the template in like a bare PCB (there's tape on the leading edge so the sensors can see it), and make sure there are no pins sitting in the open areas.

We only have one two-sided board, and the bottom side parts are located in tight clusters with large unpopulated areas between.  There are applications where I don't see it as practical or effective.
