How old are the PCB's? Are these problems related to one specific date code of PCB's? Do you have any other date codes available to run through the process? I would run another date code and see if the issue us still there. If so, look towards the low active flux and not the PCB supplier. Also you mentioned the PCB has a heatsink, have you adjusted your process to allow for this heat starving? You may find that the old machine had such wider process control that this heat sink wasn't an issue but now with the new machine it is an issue.
