The CM is only looking at the acceptance criteria instead of verifing that the defect criteria doesn't apply. Under 5.2.9 page 5-22 is the defect criteria and the note clearly states that "Connectors need to meet fit, form, and function requirements. A trial mating of connector to connector or to assembly may be required for final acceptance." Does the connector as assemblied meet fit, form, and function? If not then the conenctors as assembled are defects and they need to honor the defect classification.
Now as far as to rework or not to rework some of the photo's are already showing repaired pads that have been glued and a lot of the joints look like they have been touched up. I would guess that the CM has had bridging issues in wave because of shadows and snap. I think you will have a high risk of more damage unless the CM can demonstrate the process is controlled and no further damage will occur.
